Not a bad idea.  If you go the colored epoxy route, it's best to add the colorant to the hardener and stir to an even color consistency before adding the resin.  A quick search for "epoxy resin colorants" should give you some sources/colorants you might like.

I had a similar situation and just mixed some ordinary Testors model paint into the epoxy.  It didn't react.  Worked fine.
